The EDGE Evo does not take into account any engine modofications but EDGE does say that if you have a replacement intake or aftermarket exhaust it will help them work better. Their words, not mine. 

And despite their marketing rhetoric, if a truck and/or intake is misbehaving A/F-wise, nothing short of a custom tune will 'make it better'.
As well, an exhaust is an exhaust - no tuner can help them 'work better' - they are pretty much tuning-independent.
