Is it knocking when it is cold, under load, idle, a bit more info would help.
If it knock when it is cold, that is fairl common, it is actually the piston head having shrunk ever-so-slightly and knocking inside the cylinder walls.
When its under load, it is a gas quality issue, prob the same for idle.

The first step would be try and locate the noise. Get a mechanics stethescope, a piece of rubber hose, or a large screwdriver to use as a listening device. Use one of these against your ear and move the opposite end around touching various parts of the engine (cyl heads, front cover, oil pan, etc.) Try and locate where the noise is the loudest. If you have a rod bearing going try removing the injector wire on each cyl (one at a time replacing each before removing the next) while the engine is idling. The noise should deminish/change when the injector connection is disconnected from the bad cyl. Basicly you are changing the load on that cyl. A diesel noise could be a loose cam bolt at the front of the cam cover so check there, it could be the VCT as well which is also at the front of the cam covers. You may even try removing the serpentine belt and start the engine. If the noise goes away it could be one of FEAD components, P/S, A/C, Alt, you get the picture. Good luck.
