I hope you're good with computers, cause if not you're screwed. The main problem is that the new 3v is throttle by wire, so it's all electronic.

It's way out of my league and more than I understand or know, but your best bet would be to do a search for 3V swap or something like that.

Same bolt pattern for the tranny so you're good there. Can't help ya on the computer end. Might want to get the full ford wiring service manual.

maybe you could swap throttle body or make an adapter for your original to bolt up to that 3v intake?

You would be the first to do it. I could think of a few things you will be up against.
The Drive by wire throttle control. Substitute/fab adapter to fit TB from your engine with the tps.
Variable cam timing. As it is a linier control not just an on off system you will need to find a way to control this or shut it off. This is a big player in the increases torque and HP of this engine.
Charge Motion Control Valves These are an electronically controlled metal flap at the end of each intake runner. You could possible wire up the IMRC valve plug to run these.

You could get all the wire harnesses from a doner truck and splice them into your truck.

Your best bet would be to sell it and get some performance heads that will add a bout 60 hp to your truck. Contact Mike Troyer for more insite on the issues.

You'll also have to refab the fuel system from return to returnless for the 5.4 3V.

Ain't worth the time or effort. In the end, I think you're just gonna have a bunch of parts and a truck that runs ill, if at all.

Worked for Ford for over ten years. DONT DO IT! It sounds good, but the engines aren't even worked out yet. I just put both cam phasers on a truck today at work for the knock noise. UNDER WARRANTY! Probably at least a 1200 dollar repair if it was paid for.
