Problems with 2-3rd shift after swap.
the other thing that concerns me is when i sent data log to jj i was told that one side of the bank cylinders was throwing 6% worst than the other what can be causing that short term fuel? so right now i have those 2 problems the shifting and the cylinders that is throwing more gas than the other truckis to lean air/ratio is to high!!!
I will put my money on a short cuircuit in one of the O2 Sensor leads, most likely the side that has the screwed up fuel trims.
I've seen this before as the cause of a flashing OD Light in a truck with a 4R100 trans, actually twice, IIRC both times it was an O2 Sensor wire shorted against an exhaust pipe.

so should i replace all o2 sensors or only 2 front ones or just that ones that looked burned. because the trans harness that connect to o2 sensors seem ok
Hundreds of guys have done this conversion successfully using their original PCM and had it tuned like any other Supercharger installation.
There is just something that has to be screwed back down!

I spoke with MAD Ferrari and he indicated you will be fine with the stock harness and PCM. I would ensure there are no vacuum leaks and look for open circuits and short circuits.
Something is causing multple codes, so it is more likely you have burned, pinched, or cut wiring, and water is also a contributing factor if it gets into a connector. Because we can only speculate from these boards, I would suggest paying 1 hour diagnostic to get the codes prioritized and allow THE DEALER to come up with a solution. Just state the facts and you can also ask for graphs. The flight recorder is a portable capture device that uploads data to WDS or SBDS.
The last F150 I saw this on had VSS codes. Tap the throttle and it revs to the point of chirping tires when backing out.

berely got it out of the shop the trans harness was tooken of and checked replaced tape on it seemed ok. o2 sensor were replaced and the ooverdrive cable was fixed it was hitting fround and kept blowing fuse but now that was fixed.. the transmsion is messed up i found a rebuilt 4r70w with converter for 700 plus install is 950 total with 6 month warranty but i have to take mine to them what do you guys think about that? because to be honest to get a 4r100 wth harness ans pcm is very expensive plus knowint that i also have to take to dealer to reflash for the factory alarm etc do not want to go with that route right now

I'm running the same setup (no lightning drive train parts) and jj did tune and no problems. Only think to remember is to disengage OD when you hit the go pedal. Those downshifts are hell on the 4R70W.
when you say disengage do you mean when i accelerate only run it in 3rd and not in 4th gear?
No, when your cruising and want to downshift to accelerate, pull it our of OD first before hitting the go pedal. Better on the tranny, it will make an unnatural sound if you don't and will hurst tranny. I've got 175K on my 4R70W and blower Eaton has been on for last 85K and I'm now running 16lb pulleys.

you mean turn on OD before pressing the go pedal.
for example on the freeway im in 3rd gear and then turn on OD while being in 50 60 mph can cause damages? or before going on the freeway in a red light turn OD on then go is the way to do it let me know if im wrong?
During normal driving you don't have to worry about it.
But if your gonna race or raise some heII ,turn off the OD by pushing the little button on your shifter.
When your done playing around, you can turn it back on.

Its a downshifting issie, nt upshifting. Even at 70mph, you need to disengage OD first then hit go pedal. Better for the transmission. Upshifting no the problem under normal conditions.
