The throwout bearing only spins when the clutch pedal is depressed. So, that could be the entire problem. But, if I were paying to get the transmission removed I think I would go ahead and replace the entire clutch inclucing the pilot bearing. No worries for the next 100k miles.
When I first started driving the family 55 Chevrolet 210 4 dr with the 6cyl engine and 3 on a tree in 1960, the throwout bearing started making a noise. I took it to an old mechanic in our town who worked for $4/hr. The engine had 4 supports and the transmission had no supports. So this guy removes the transmission, replaces the throwout bearing that I supplied in one hr. So he charged me $4. Times they have changed.

It could be. Yup, won't know till the tranny is popped off the engine.
Roadie -- Clutch/Flywheel work around his is still quite inexpensive. I got a quote to get a new clutch and flywheel put on my Compass for $350 at a local tranny shop. That's a great deal! I wouldn't even bat an eye to have them do it fro $350 and cover their workmanship for 12k/12 months. (Doesn't include obvious abuse, of course!)
