The M5OD's shifter moves around more than most vehicles I've driven, but it's not too bad.
The vibration you are probably getting, along with the squeal is the flywheel being out of round or have warpage.

The throwout bearing only spins when the clutch pedal is depressed. So, that could be the entire problem. But, if I were paying to get the transmission removed I think I would go ahead and replace the entire clutch inclucing the pilot bearing. No worries for the next 100k miles.
When I first started driving the family 55 Chevrolet 210 4 dr with the 6cyl engine and 3 on a tree in 1960, the throwout bearing started making a noise. I took it to an old mechanic in our town who worked for $4/hr. The engine had 4 supports and the transmission had no supports. So this guy removes the transmission, replaces the throwout bearing that I supplied in one hr. So he charged me $4. Times they have changed.

It could be. Yup, won't know till the tranny is popped off the engine.
Roadie -- Clutch/Flywheel work around his is still quite inexpensive. I got a quote to get a new clutch and flywheel put on my Compass for $350 at a local tranny shop. That's a great deal! I wouldn't even bat an eye to have them do it fro $350 and cover their workmanship for 12k/12 months. (Doesn't include obvious abuse, of course!)

Make sure the flywheel is either bench ground or replaced, don't just sand it. Replace the pilot bearing, pressure plate, disk, and the pressure plate/slave cylinder assembly.
I believe that LUK makes the OEM clutches for Ford.
