If the units in question display the same problem out of the vehicles wiring then yes, unlikely but possible.

Let me rephrase that, 3 units. Two Alpine W200s and the factory unit. The W200s wouldn't output any sound at all. The factory unit is driver's side speakers only.

And you ran completely new wiring since you have had this problem? Tried different speakers? Sounds like a grounded out wire somewhere.

Have you tried this on the bench?

Yes, completely ran new wiring. Yes, speakers are brand new. It didn't start this problem until a few weeks ago, which is when I sent the unit into Alpine for repair. Haven't bench tested the Alpine unit yet, but, I did wire it directly to the battery (both pos and negative) and it did the same thing.

Did you use the same wire harness that came on the first alpine?

I would try running new speaker wire out of the doors to the new speakers you bought. Put the speakers on the floor. I think it's a short of some kind. The speaker terminals could be grounding on the metal. Butt connectors are not making good contact. Just throwing out ideas.

Do you have a 12v power source for your workbench? If so, hook it up there. If it does the same thing it has to be the unit.

Jesus Christ...does anyone read an entire thread anymore???

Let me recap it for you

No amps in the system
3 different radios do the same thing
Speakers have been swapped and replaced
all new speaker wire was installed
all new power and ground wire has been installed
No truck harnesses are being used at all

Now that were all on the same page, lets move forward...

Z'man..do you have power windows? a break controller? or something else power thats running down the right side of the truck? I've seen where another electronic component has gone bad or has a ground issue and creates feedback in speakers. It seems that when you were moving the door around, the "noise" in the speaker changed. I would take a look at anything that runs thru that door and make sure there are no loose or bare wires or if something could possibly be touching the speaker. Have you tried it with the speaker not bolted in the door? Let the speaker hang, not touching the truck at all and see what happens.

I agree. Run the entire system out of the truck. This way you will know for sure it's the unit.

Set up a 'work bench' next to your truck if you don't have a 12v source. Connect the battery, ground, etc. Run new speaker wires to two speakers not installed in the truck. I would bet it will work perfectly.

Yes, power windows. Yes, power locks. Yes brake controller (running the factory wiring). I've tried running the speaker without it touching the truck, still doesn't work. But, I haven't done that to the right rear speaker...

Try the speaker on the floor with a short length of wire from the back of the head unit. It may be that your new wire snagged an edge when you pulled it through and it is grounding out or shorting somewhere.

It was doing the same thing with the factory wiring installed...

I would only hook up two speakers at a time to isolate the problem.

Could it be possible that I blew out the right channel on my factory unit?

Sure. But you say it's happening on two units you bought since. If you have a short, the new units could have been damaged by this.

The quick easy answer is bench test. Eliminate the truck and make sure all of you equipment works before you start chasing phantom grounds in the vehicle. Once you've verified that all your speakers and your HU are in fact working. Then worry about the truck. Until you do that, you may be just chasing your tail.
