Will there be any issues I need to worry about here? I asked the guys installing it and of course they told me there was no problems but I thought I would confirm that here.

Yipes! I honestly can't think of anything here. I'd certainly put the truck back to stock before giving it to them and I'd remove the programmer.

Then, if it works fine at stock, I can't see how a tune would screw it up.

I don't have the viper system but I do have a remote start and I haven't had any issues to date.

 

I have the Viper 5902 and a Gryphon CS. No problems. I use both at the same time and have never had any problems. I even switch between Tow and Custom Performance regularly.

Up until Wenesday it has been bloody cold here coupled with the fact my buddies truck was broken into where we go quading the other weekend.

 

I have the Python 991 (same as the top end viper) and gryphon with remote start and smart start with 4 add-on modules. No issues at all.
