The exhaust won't matter. The intake matters but Justin will redo the tune if you tell him you'll be getting a cold air intake and it's done within 6 months of purchase of the tune. I'd run it by him and make sure though.

Would I be best off getting my custom tune shortly after I get my new tires on, then wait awhile and get the S&B CAI? I dont want to be pressured into buying the intake within a certain amount of months, will I be able to get the tune update for the tuner easilly?

Just like I said, if you get it within 6 months of getting the tuner, I think he'll redo the tune to compensate for the intake. Just give him a call and ask.
