Holes in tonneau cover

Ok so I bought my truck about a month ago and it has an ARE tonneau cover on it. The previous owner must have had some kind of wing mounted to it and removed it. There are 5 holes (approx 1/4" each) drilled through the cover and i'm looking for suggestions to fill/plug them then go over it with touch up paint. I have been thinking bondo or kitty hair but not sure how it will hold up to the temperature differences between seasons here in Kansas without some kind of backing to bond to. Thank you in advance!

Fibergalss patch on the backside, taper the hole edges, then fill with a fiberglass filler, block sand, prime, paint.
