The "new" 3.5 will not be the same 3.5 or 3.5 EB that is in the current F150. It will be confusing for a while as Ford will have 3 3.5 engines on the parts list. The new engine will have both sequential injection AND direct injection. This solves a lot of problems with deposits forming in the intake and causing issues. Normal driving will see it using the sequential injection and when you need the power, the direct injection kicks in. It should be one of the best engines on the streets when it finally makes it. Construction is CGI.
Everything. It's a completely new engine, with the only thing being the same is the displacement.
I'm sure some parts will be shared, but it is an all new engine, not just an upgrade to the current version.

I have seen nothing indicating that the engine you mention will be mainstream, only for the Gt and possibly the Raptor.
I will be shocked if Ford makes a dual injection system on the standard 3.5 eco. The cost and complexity would be even farther beyond what they have now.

White elephant, I'm in the Cleveland area and the auto show is going on now. The 3.5 EB engine is built here also. Last Friday on the first day of the autoshow they were talking about the all new EB on the local news, they didn't go into detail, but a Ford rep did say it was new and they would add about 150 jobs to the EB line when they start building them.

I can't help but wonder if this is overblown. I have over 100k miles on my company issued escape with the 1.6. Runs just as it did (if not better) than on day one with only one non maintenance issue.
