My parents were up over the weekend and my dad brought his truck up. He has been working remote most of the winter so his truck didn't get driven much and the batter died a couple times. Someone had unplugged his Edge and never put it back.
2006 F150 5.4 Gotts + k&n, all stock.
I plugged it in and set it to a regular level 2 setting, he calls this evening after driving 10mi with some problems.
1) No cruise control
2) P060< dtc showed up (check engine light on)
3) code 202 P1635 [Tire / Axle Ratio Out of Acceptable Range] (wrench light on)
I cleared codes and went for a test drive. The speedo was reading 30mph while the gps was at 18mph....
Cleared codes, reset Edge back to stock, unplugged battery and stood on the brakes for 30 seconds. Lights still came on....
Set edge to Level 1 and reset tire size to 2473 so the speedo matched GPS. Lights still on...
He just finished a 200mi drive home and had no issues, city driving, hwy, and mountains. lights are still on
the only thing I can think of is that I had programmed it for his 33" tires last summer and when it got unplugged it was never reset and that screwed the PCM up. He's going to set it back to stock and have his mechanic reset it back to Ford stock tomorrow.
What do you guys think happened?

He just got back from the dealer. Said it was a Fried PCM and ford wants $900 for a new one. Is it possible to replace this yourself? Maybe buy it someplace cheaper?
What's the chance that programming it with the Edge and a low'ish battery did this damage?
*edit* He drove the truck for 200mi one way on a trip and said it drove fine, just had the check engine and wrench light on the whole time. I thought a fried PCM would have a host of other problems going on.

The Edge can not fry a PCM, it can at worst only scramble a tune which would cause the truck not to start. If the PCM is bad, it just went bad. Doing a tune with a weak battery is a no no, but that would cause it not to start, as mentioned already.

You can buy them cheaper, you can replace them yourself, you can even get one out of a junkyard - but it will have to be towed to the dealer to be programmed to your VIN and PATS before it will start.
What's the procedure for buying them? Same year/motor/trans? Is there more wiggle room than that?
He was also told that his cam phasers are starting to go... they sound fine, no unusual noises or rattling. But the dealer wants $2800 to replace them and the PCM...
His truck has about 94k mi on it, but is a fully loaded Fx4 screw/flareside. I don't think he wants to trade it in yet since it's fully paid off.
What would you guys do?

I'd trade it in rather than spend that kind of money on it. Most 5.4 3 valves are reliable, the ones that aren't are money pits when things start happening. At 94k it's due for spark plugs and changing every fluid in the truck.
