Question 4.6L Engine with 5.4L head's

Here's a question I'm hoping someone can help me answer. I just recently bought a '97 F150 off of my dad. Back in Nov. of '00 he was told that they had to change the engine because of a knock he was hearing on cold start up. They replaced the engine (a 4.6L) but when ford sent the dealership the engine it had 5.4L head's on it. The dealership called ford and asked if it was a mistake. They replied no and to go ahead with the replacement. My question is, Does anyone know why? and if so what is (if there is one) the average gain in HP?

I was also thinking of purchasing a superchip. Will the head's make a difference in the performance of the chip? Anyone with any suggestions would be greatly appreciated.

Thnx,
