4.6 Engine Swap Help
I have a 97 F150 /4.6 (romeo) Vin W and have had trouble locating a good used replacement what I have found is a 2004 Ford Crown Victoria Police Interceptor, 4.6- 2 valve romeo Vin W 250 hp and 297 lb·ft . what issues will I encounter t with this swap.
You need to do a search here there is a ton of info regarding what you are doing.
Your 99 is non PI your 04 is PI so you need to get a PI (PI=power improved) truck intake to use on the crown vic engine. Use the 99 wire harness and coil packs. Same ECM but get a tune after the swap. Swap the 99 oil filter adapter and oil pan to the 04. The oil pan may be ok depends if the drain plug is in the wrong place for in your truck for draining purposes. Front cover so coil packs/brackets will mount on it. Put truck exhaust manifolds on the 04. Most everything else will work a few small things but you will see as you go, pretty simple swap. Good luck.

I was planning on using the 97 Wire harness, oil pan, & exhaust , I was not sure about being able to use the crown vic PI intake , I knew my NPI truck intake , would not work on the PI motor , thanks for the info
You can use the vic intake but sacrifice a bit of torque. I could be wrong but I think the exhaust ports are different. Get a aluminum intake for that so you wont have deal with that plastic crap. 00 and 01 had the aluminum intakes. BBK makes a pretty inexpensive set of shorty headers. I've had mine since almost new and never had a issue.
Yes you could use the CV intake and never notice any difference in torque loss because with the PI engine you will pickup about 30 hp and 30 torque. The truck intake brings the peak torque in at around 3200 rpm the CV intake at around 3600 its almost a wash really, never made much sense to me actually. the exhaust ports on the PI heads are pretty much the same so the exhaust manifolds will swap but the CV exhaust manifolds have a different bend to them where they connect to the head pipes so they won't lineup with your truck head pipes. The PI intake ports are different from the non PI so PI and non PI intakes are not interchangable with PI heads and visa versa.
