Need help with codes - P0171, P0301, P0316

I had my emissions light come on the other night after some weird behaviour from my truck, 2007 5.4, cold air intake, running a 87 octane performance tune with 115 KM (72 miles) I pulled the codes with my Diablosport Predator and got:
P0171 System too lean bank 1
P0301 Cylinder 1 misfire detected
P0316 Misfire detected on startup first 1000 RPM
My truck had idled a little rough one or two times before randomly over the past few months when fully warmed up and sitting in stop and go traffic, just like it did the other day when the code came on. The needle in my rpm gauge was jumping around from just over 800 to just under 800, but would not stay constant.
I parked the truck turned it off, started it 20 mins later and felt a bit of a misfire when I started it, then drove 30 mins home and truck felt fine.
I was hoping to get some help and suggestions or feedback regarding what might be causing this combination of codes. I'm considering doing some preventative maintenance anyway such as changing the plugs, and the COP for cylinder 1 (questions - can you change single COPs or should they all be done together), and fuel filter.
I'm in the middle of getting ready to move so I don't really have time to try and work on this myself (i'd be rooking around anyway) or have my truck sit in a shop for a few days while they take their time figuring out what could be wrong.

Start with the misfire. Replace coil @ #1, -passenger side/very front. Clear ALL DTC's. Disconnect the battery before touching anything, replace the coil, reconnect the battery as long as it's been about a 1/2 hr, the KAM will be erased.
Once that's accomplished, -most likely no DTC's will come back and she'll be fine.
BTW, -just replace #1 DG511 coil since that's most likely the problem (it doesn't have to be, it's the most common problem). For that coil, your best bet is Rock Auto online. Unless you can find a Motorcraft or Visteon coil over at eBay. They're getting hard to find reasonably priced.
EDIT, - If your in a hurry, Oriely's stocks Motorcraft replacement coils. They can be a little pricey vrs shopping around on the net.
Once that's accomplished, -most likely no DTC's will come back and she'll be fine.

Are Motorcraft plugs and COPs the only brand recommended for these tucks
Also, do I have to return my truck to stock settings with my tuner before doing this repair and/or having KAM erased, and then set back on to my custom tune after repairs are finished or will it be fine? this is my first truck using a programmer

OEM Ignition Coil Visteon 60-1005 "ONLY!". Cross reference = DG511.
Motorcraft uses a few part numbers. Just make sure you purchase 3valve 5.4L Coils. The 4.6L uses a different coil for your model year so always make sure your getting coils for the 3 valve 5four.

Not to many coils make the grade anymore, -these ^^ DEFINITELY do.
Visteon and Motorcraft are both spec'ed by Ford for Ford only. So they are one in the same.
I'm not sure. You may want to ask in the tuner section. Well, you SHOULD definitely disconnect the battery. What that does to your custom tunes, I'm really not sure. Let me know once you figure out what the correct procedure for that is alright..
Ended up soaking all the plugs overnight hoping that they would come out ok. Nope
All of em didn't want to move so took it to the dealership who quoted me a tune up (plugs and fuel filter) For $540-740 depending on how many plugs broke. Went away for work and to find a new place for 4 days, came back and got the truck. Total was $670 plus shop supps and tax, they said 5 broke off. COP not needed at this point according to Ford
I did set my truck back to stock prior to taking it, but in doing so it cleared all the DTCs, and I also lost my custom tune. I do have the tune on my computer ( got it emailed to me by the guy at SVT center that programmed my truck when he wrote the tune) but am having issues connecting the predator to my computer and transferring files. The guy who wrote the tune said I could stop by and he would reload it into my predator and into my truck for me, he's a good guy.
Anyway, truck is running great as of now, much more responsive off the line. Hoping codes stay away. Thx for info Jbrew

No problem. Glad it's running well. Have to say, I have never seen a plug change priced that high. It's very close to doubled.
With the tools they have on hand now a days, -to remove a broken plug, it's quick and easy. Yea, you were robbed there IMO, to the extreme. At least it's back to normal.
