2004 F150 Timing Chain

I have a 04 !50 with a 4.6L in it the timing chain guide on the drivers side shredded and ended up in the oil pan. I took it all apart and cleaned the oil pan and pick-up, then replaced the iol pump while I was there. I put it all back together and now it idles rough. I can unplug one of the plugs and it changes nothing on some of them and some of them it does change the idle of the motor.
I replaced all the timing stuff, gears, chains and such, with a complete set I ordered. When I line up the timing marks on the chain and cam gears the passenger side was at 11 o clock and the drivers side was at 12 o clock. The timing mark on the crank gear was set to 6 o clock. as the Haynes manual stated it should be. Now the truck when idling runs rough like it is missing or something.
Does anyone know if I might have missed something or did something incorrectly.
Please help this is stressing the hell out of me with now. I retire from the Marines in a month and hell I don't need this problem with the truck.

Thanks in advance to anyone who can help.

Luther

Oh yea it was really bad, you could hear the chain slapping the side of the case. Mine has about 150,000 miles on it now.

Thats what my mine is doing most likely. My 03 only has 73000 but Im leaning more toward a timing chain...which sucks. I dont want to spend $1500 to have a mechanic fix it and I dont have the mechanic experience to do it myself.
