Come on, so what if its a 4.6 to 4.6 swap question

The blocks arent any different you'll have to swap on to the new engine the oil filter relocation stuff the intake and maybe the oil pan. You'll also have to probably change all your pulleys. Other then that its a straight up swap. Keep in mind you have to remove the intake anyway to R&R the engine so swapping the intake isnt a big deal.

For the 4six, it's like this -
The 4.6L 3v wasn't offered until 2009 for the F150's. Considered as an upgrade and NOT standard equipment. If you wanted one, you could finally order one in the 09 w/the new 6 speed.
Other than that, standard equipment was still a 4.6 2V w/ the 4 speed trans.

Remove from the 2001 engine; Intake, exhaust manifolds(04 maybe ok), oil pan and pickup tube, oil filter adapter, oil dipstick (04 may be ok), upper coolant outlet gooseneck, and front cover. Then install these parts onto the 2004. Use the 01 wire harness as well. There may be a few other small parts you can swap but you get the idea. You could play with the front cover and get pulleys arranged to get a belt on but not sure about your p/s pump so I would just change the front covers out. Blocks are the same. Trans and engine will bolt up no adapters.

If it were me, I'd keep listing it on Craigs. Figure out the fair used price from the salvage yards and drop it 50 bucks. That would be a good price for one in need. You'll sell it eventually, but stick to your guns. Unless it's just in the damn way.
You can figure a good used price using , car-part.com. It will locate all those transmissions in your area and price them.

A trans with 100k is probably only worth $250. Just because of the miles and unknown condition.
I sold a spare 4r70w 4x4 trans with 10k on it for $700. Only took a few days to sell it. But I had proof it only had 10k on it with paperwork from the salvage company and authentic odometer reading from the insurance company. So yea...I wouldnt give it away, but Id say $250 is an ideal price for that scenario.
