Intake manifold rotted off???
Then how do you know you have those DTC's, if you haven't had a chance to scan yet?
You disconnected the battery for about a half hour right, -and re-booted? Doesn't matter in this case, but you should have disconnected the battery anyway, -before working on it.
I really doubt it's the plugs,- unless their not Motorcraft. Motorcraft has a Fine wire plug for the 4six. Just get Motorcraft replacements. I like Denso Iridium's myself, - they cost a little more.

Acutally running Autolites, put them in before I knew they were a problem, and actually the truck ran fine for about 9k with them in... Will do PVC with plugs this weekend, will use Denso's, wires are MSD's about 2 years old. Coil packs are also MSD, about 2 years old. Swapped sides on coil packs, misfires at the time did not follow...NOID lighted all injectors, all pulsing... listened to all injectors, all clicking. checked all hoses and vacuum tubes, none appear cracked or compromised.
Is re-booting or re-setting the PCM the same as clearing DTC's? Or is there another reason for disconnecting the power?
You always disconnect the battery before working on anything. It's to easy to fry the PCM and/or screw up the software drivers. Even when working on something inside the cab, first instruction in the shop manual is to disconnect the battery.
