2004 5.4 in limp home mode

It's been to the dealer. They charged $115 to read the dtc's and tell me that they wanted to replace the throttle body and quoted me $1100 to do so. I replaced the TPS myself for $60 from Napa and cleared the codes. They haven't come back. There is nothing wrong with the throttle body. I ordered a new TB gasket just in case it's what's causing that whistle. Since it's only $2, it's worth the guess. It'll be here in the morning.

PCM updates is something I've thought about but I'm hesitant. If they reflash it, won't that make my custom tunes useless? I guess if it fixes it it's worth it but I'd like to be certain before I throw away my tunes and pay the dealership any more money.

It's a used motor from an '07 with ~27k on it. They changed the plugs when they put the motor in.

My truck did this same thing within first week of ownership (06 F150 Screw.) I fixed the problem by shutting the truck off, giving it a minute, and restarting. Haven't had a problem since. Scared the crap out of me though. Found a site w/all the code s and made myself a WordPad file (I can email them if you need them) and noticed I had the dreaded TB codes. I immediately came here and researched. Little bit of cleaning and I haven't had a problem since. Are these computers just way to sensitive, or what??

YES

I've got all the DTC's but if you have a list of conditions or sensors that can cause the limp home mode, that would be great. Then I could at least have some sort of order instead of just guessing. Unfortunately, a simple reboot isn't fixing mine.
