Engine (5.4 3V) miss when shifting from 3rd to 4th

I tried using the search function and couldn't come up with anything, so forgive me if there is a thread discussing this already.

My 04' has recently started missing when shifting from 3rd to 4th at light accelleration. I first thought it was the transmission, but it feels much more like a rapid missfire than a tranny problem. Most often, the problem occurs when approaching highway speeds for the first time. It is usually only 3 or 4 misses/jerks/shakes, then all is well. Once in a while I will be waiting for it and try to keep it missing for a bit to throw a code, but have had no luck yet. I have been through multiple tanks of various fuel, so that isn't the problem. Does anyone have any ideas?

Truck background:
90K miles
Edge tuner (problem happens on stock tune and all Edge tunes)
K&N CAI (filter is clean)

Thanks,
Shawn

In case you didn't see my update after the trip to the dealer - my truck (04, 5.4 3V) doing the same thing, I thought it was trans at first.

It never threw a code, so the tech took it for a drive and felt the misfire.

I don't know if there is another way they know where the misfire is occurring since it never gave a code, but the misfire was at #1, they changed the plug & coil, checked it again to make sure there wasn't another one misfiring, and there wasn't.

It's driving smooth as usual now.

I've waffled on having all plugs changed. After reading on here (for months) I was certain I wanted all changed now. But the dealer wants a little more than $500 for all of 'em, plus $95 per broken, and they're all high around here.

I almost said yes, but they said I shouldn't worry with the others until 65k unless another misfire before then. I just turned 52k so I guess I will sleep easy and stop stressing about the rest of the plugs, and just wait till 65k.

I know $500+ and $95/broken is the high end of the prices I've seen on here from others. And it does kinda make me sick, but on the other hand, I do like the security of knowing it's been done correctly, I know I can't do it, and my husband hasn't had enough time home to read through this forum and become familiar with potential issues (he's sort of still thinking in terms of older model vehicles) so he ain't gonna touch my truck LOL

Sorry for the longish post, but yeah, the other guys were right, it's a misfire, and I don't know if yours is getting more pronounced, mine definitely started getting worse in terms of the missing and shuddering - it still only did it around the same speeds and conditions, but the strength of the stuttering became worse, and it would do it for longer time (15-20 shakes instead of 5-10), and started missing slightly sometimes even after coming to a complete stop.
