Help, I want my truck back

My truck dropped an oil pump a couple weeks ago and spun some bearings. Out of warranty of course. Didnt want to go to a dealer to have a new one put in....figured they would want way too much.
Found a local engine exchange company (heard pretty good things about them) and I chose them.
First off this is a 04(new body style) F-150 4.6L trition.
First new motor they got shipped in and installed had a very slight suspisious noise to it and they decided to send it back and get another one. Iam guess they wanted to cover themselves on the warranty 3yrs/100k miles. I dont blame them I guess.
Next motor was installed but it was sputtering and showed misfire codes of
P0351 and P0356 which is to the #1 and #6 cylinders. Replace both those coil packs.......same thing....ran like crap. Shot some other code out about the crank position sensor.......replaced that......still running like crap will hardly idle. Traced back all the connections and ground wires.....nothing. They were at a loss and decided to take it to the dealer with a used PCM and have it reflashed. They did this and the dealer had it come up with a code showing the throttle body was bad.......but said it might not be it. Replaced that.........still running like crap. Dealer said after that the showed a code for low compression in the.......again #1 and #6 cylinders. Dealer did not do an actual compression check.
The engine place decided to get the truck back to their shop and try some other stuff. He did a compression check.......holding compression just fine.
I personally have not been there for all this and am at my witts end!! I want my truck back!!! All this extra stuff is costing me more and more and Iam going broke!!
I asked him to swap coil packs to see if the misfire codes follow the coil pack and to swap injectors from another cylinder to the 1 and 6 to see if maybe bad injectors could be the problem.
I just dont see how all this could be going on when the truck was running absolutely perfect until it dropped the pump and spun the crank bearing.
Any suggestions you'll might have??? I really want my truck back......leaving for vacation this coming weekend and will more than likely have to borrow a truck to pull the boat.

So the first engine replacement ran fine except for the noise. Now you are paying them to diagnose problems with the second one. Why?

Don't pay! If I understand correctly you paid them already to swap your engine with a working engine. If the engine they put in it doesn't work, they need to fix it, or replace it again, at their own expense.
