the knock is probably a wrist pin from the way you describe it. as for the swap i believe the wiring harnesses are the same but you would definately need a new computer for the 5.4. and the motor should bolt right up to the tranny. but just to warn you with that kind of mileage you may need a new tranny too due to a new powerplant. especially if you stick a 5.4 in it.

Wait

Before you start tearing into an engine. Check your cat converters, My 5.4 cats sounded just like a hard rod knock, but was no rod knock, it was a cat. And there have been quite a few cases of this noted.

I did not catch where you were located, but if it is an engine I have a 97 with new head gaskets / head bolts, and oil pump sitting in a garage. There is a difference between Romeo and Windsors. Both can be used, but you will need a truck PI intake to use that Lincoln motor. Your truck should have a Windsor in it. Expeditions for some reason had romeo motors. Windsor short blocks are better, & I prefer Romeo heads.

97 motor

thanks for the info, the 8th letter of vin is a w,this ia a romeo right?,i live in indy(indianapolis, indiana)the truck has 263,000 miles i think its time for a new motor,i'm finding it hard to pu a used yard motor for 800.00 to 1000.00 with well over 100,000 miles, the lincon motor only has 62,000 miles for 800.00,not sure i want a rebuild, lets talk about your motor, thanks rob

First things first

Seriously, When my truck had the knocking coming from it, I thought its DEFINITLY a rod knock. I've been working on engines for about 20 years, I dont get fooled easy. But it ended up to be cats. What happens is the surrounding material in the cat becomes weaker or the cat monolith becomes slightly worn. Then it's the engines exhaust pulses that push the monolith against the shell making the knocking sound. When I changed mine, I tried pushing the internal cat, it was firm and I thought even more so that I had a rod knock. But when it was all done the truck had no knock.

If this does not apply to your case, it might to others reading this.

Now your not exactly around the corner, but
I have several motors. and, Yes your motor is a romeo with a W vin code. Strange because most F150 4.6 are Windsor. My recomendation would be to install what you can get you hands on cheapest. I STRONGLY RECOMEND, you retain a truck intake, a car intake will seriously lose you torque.
If you want the windsor motor I have from my 97 great. I dont want to make $ or deal with any shipping issues. PM me or better Email me a ksilibovsky@hotmail.com
