You said the MAF "looked" clean - but did you CLEAN it? I would.

Well, I don't know what to say. The dealer just called and they are stumped as to why my truck is acting up. All systems were checked- fuel, exhaust, oil pressure, air system, ignition, drivetrain, electrical, nothing. No codes, no cel, nothing on the diagnostic computer. They even drove the truck with the computer connected and nothing. Ford did not even have a clue as to what is wrong. The service tech said to keep driving it until it finally throws a code so that they have some direction as to what the problem might be. I don't think that they are trying to blow me off, but I am going to take it to the "other" Ford dealer next week. I even tried installing the Superchips 1714 and no help. It seems that my truck is haunted by something that is really good at avoiding detection

Me Too!!!!!

I have this exact same problem, I can't figure it out for the life of me. It just doesn't make sense. I've had several techs look at it that were friends and family, none can make sense of it. I think my only option is to light it on fire and buy another toyota.

Update

My truck is now on it's second day at the Lincoln dealership in town. I was directed there by a guy at O'Rileys. The service manager said that they can perform all work and warranty coverage on most Ford vehicles. After explaining my concern, and telling him about the 3 times I had my truck to the Ford dealership with no satisfaction, he said that if he does not find the problem, he will not charge the diagnostic fee. We will see.....

Oh, and by the way, he got a real good laugh when I told him that the Ford place would not look at my truck until I put the stock air intake back on...

Final Update

I just picked my truck up from the Lincoln dealership and all is well again!!!! All covered under my ESP. Let me tell you, this was a pain in the neck. The engineers from Ford had to get involved. The local feild engineer told me that there are 6 other trucks around the country (that they know of) that are having the same problem. Repairs ranged from cam phasers and tensioners to total engine replacement Here is what they did to mine to solve the bogging issue. First, the intake runner control actuator was replaced. Then, the right side cam phaser and tensioner was replaced. According to the engineer, the cam phaser "tick" was being picked up by the knock sensors and causing the PCM to retard the timing, resulting in poor performance. I am relieved that it is FINALLY fixed. It took 5 weeks, but to me, not having to pay for it is worth the time. I was even supplied a rental car for the time my truck was in the shop (at no cost) Finally this thread can be put to bed

Sorry to ressurect this thread but my truck just started doing this and after reading this I'm scared. I'm out of warranty. I'll try cleaning the MAF and running injector cleaner and replacing the plugs and cops first but should I start considering buying an aftermarket warranty? Opinions?

Yes, DO NOT buy an aftermarket warranty. Unless you get several people with positive feedback on a particular one, I'd never do it. Bad juju.

From reading the whole thread I got from it that the knock sensor was picking up the ticking from the cam phaser, they replaced them and it fixed the problem. My guess if yours is acting the same way, I would try that, though I have no idea what that would cost.

I have no idea what it will cost either and that is what scares me. I don't even know where or what the knock sensor is or the cam phaser. Can I replace them myself? I'm a competent (sp) mechanic but not as knowledgable as I'd like to be to tear into my daily driver.

Knock sensor is in the rear of the engine, behind the intake manifold (I know that from reading my Roush install instructions for the 5th time). As for the Cam phaser, I have no idea, but I would be a search would result in some answers on here.
