Missing & Knocking problem

Question Missing & Knocking problem

Ok, I was given as a gift a 2000 F-150 4x4 w/ 4.6 for graduation and love the truck. It had some issues though. It first has a mis fire in coil#5. Bought the spark plug boot (fixed). Threw PO401 and took throttle body off and cleaned, put new EGR & DPF sensor (fixed). Had the dreaded rear end clunk, bought a new rear end (fixed). I keep putting money into it, I got it for free but everything is starting to add up just to get it running correctly.There was also a eaxhaust leak from both sides, The main (drver's side) was fixed but still leaks lightly from the pass side.

Now when the engine get to normal temp it starts kocking from down below in the oil pan area. and developed a bad miss again but no codes from the computer yet ???
I followed the instructions on how to clean the MAF and didnt help.I have changed the plugs (bosch Plat's) but still had the weird knock before when I got it. It started lighlty every now and then but its getting to the point that it does it every time the truck get warmed up to normal temp.
When its cold it runs good, still misses but no knocking and has good power.
Somebody please help ! I am a ford guy and really like this truck, but I am running out of options.

I would first ask you to look at the overall situation in terms of how this all comes about.
The gift was in good intention for which the giver and you were not awhere of all the problems. For me, I always try to be sure I don't put another in a situation like that anymore than possible.
There is a saying that often even when something is free it dosn't turn out that way.
I would think the giver is a bit concerned by now so it's a tough balance.

However having done this much work, you still have less investment than buying the truck yourself.
For the noise I would get a stethoscope and probe around to get some idea of were it's coming from then make a judgement on what the next step should be and if doing so puts the cost over your comfort level.

I knew about the issues but didnt think it would come out to so much. Its free and its still worth more than what I put into it. I just want to fix it.

What would cause the pre ignition knock ? Its at low rpm's and under light load. When I put the gas down and speed up it goes away..

My guess only, based on certain known operational actions is the ping is to much ignition advance. You can't change it. Might be dirty injectors.
May be due to the fact the PCM has to relearn/ unlearn with the new parts installed so the operating tables are shifted back to more normal operating range.
Of course powering down the PCM will be-boot the PCM back to it's base operation in a hurry.
The gas your using may be adding some problems to it also.
Just some ideas about what might be happening.

I narrowed the knocking sound down to the trans ??? Only when it get to operating temp does it sounds bad. Is the torque convertor chain driven. The trans was rebuilt a few months ago.
Still no check engine light for the miss, going to replace all the boots and see if that helps.
