How rough? I have a new S'crew with a 5.4l. It shakes a bit at idle, in and out of gear also. In other words, I don't have to look at the tach to know its running, cause it shakes a bit. My '99 S'cab with a 5.4 had the same shake. so I consider it "normal". The dealer said it "could" be the K&N FIPK with the '99. So I gave up on having it looked at further.

Can also be caused by "grounded" motor mounts.
When the mounts are grounded, all the engine vibrations will be transfered to the frame and up to the pass. compartment.
