OK the 4R70 in my truck is starting to shudder at the end of 1st gear, and the begining of 2nd gear. And shudders worse the more gas you give it.
Anyways, I really am not a fan of automatics, and I'm wondering what model manual transmissions came with the 4.6/5.4? Also with a 4.2 V6 manual transmission swap to the V8's?

The 4.6 was available with the same Mazda M5OD as the 4.2, but the only manuals that were available with the 5.4 were the heavy duty ZF5's in Super Dutys.
In my opinion, swapping a manual is going to be more expensive and more headaches than simply rebuilding the 4R70W.

The 4.6 and 5.4 share the same bellhousing bolt pattern. The 4.2 V6 has the 5L bolt pattern. The M5OD-R2 was used on the 4.6 and 4.2 in the 97-04 heritage. It is used on the 4.2 V6 in the new model F-150. As you will need a set of pedals and a new tranny you could use just about use any tranny that you want. That is providing that you have a 4x2. It is as simple a unbolting the old tranny and fitting an new one in. By fitting I mean matching up the bellhousing, clutch/flywheel, pedals and hydraulic system, transmission mount, driveshaft and tweaking the PCM to allow for the lack of on automatic. If you have a 4x4 it gets more difficult to find a tranny that will both match the bellhousing bolt pattern and t-case. I also am not a fan of automatics so if you have any more questions just ask away.

as far as more headache than rebiulding the 4r70w well thats debatable but to some its well worht the extra work, i only own vehicles with clutch pedals so you know which side of the debate id be on we are about done with the swap on my friends 99 and it was very straight forward but i have done it to several other vehicles so i knew what to expect we were able to do it without touching the exhaust but it was tricky also had to change the slip yoke on the drive shaft, you reuse your auto xmember but it gets moved back about 1 inch and there are predrilled holes in the frame for this, the starters are the same, the pedals bolt right in, you have to figure out if you have a 6 or 8bolt flywheel we called the dealer and gave them the vin and they looked it up besides that no suprizes and good luck with your decision

I cannot recall how many the 4.6 took out but it is at least 3. The input bearing cannot hold the torque and it allows the input shaft to walk away from the intermediate shaft. As the gears are now further apart they chip. 5200lbs over 290 ft lbs of torque and it lets go.
