Question Help with my system

I installed my stereo in my truck a couple of weeks ago but have been beating my head against the wall trying to get it to sound good. I will list what I have and go from there
headunit-DDX7019 with Ipod hookup
front doors- 5 1/4 Kenwood excelon components
rear doors- 5x7 Polk audios in truck when I bought it
subwoofer- 10 inch Kenwood excelon KFC-XW1000F
subwoofer amp- Kicker ZX400.1
door speakers amp- Rockford Fosgate Power T400-4
Thats the list I do plan on upgrading the door speakers down the road and the headunit and amps are from my last truck. The subwoofer is new and is what I was recommended by a local stereo shop. My last truck which was a reg cab had 3 JL audio 8s in a ported box and sounded really good I have almost thought about just putting that box in this truck but will lose part of my backseat. I had to lift the box up cause when I put the sub in it sat right on the carpet so after messing around for a while I put some spacers in there to raise the box and give the speaker air room but it wants to bottom out on some bass and other times doesnt sound bad. Im looking for any suggestions to help me out please give me your thoughts on my system setup and what if anything I could do to make it better.
