Why does my buddy subwoofer pop

I just installed an Eclipse 6620 Nav unit in my boys F-150. His truck has the audiophile system and we order the unit from crutchfield. The unit came with the two harnessess. One for the radio and the other one for the subwoofer. the one for the sub also has two blue with white stripe wires. We connected one (which is ony needed and can only be used) to the blue and white cable off of the radio.

When we turn the radio on the sub pops lightly but after that everything works fine. Can this unit be to powerful for the factory audiophille amp? What's going on?
