How doess the factory route the wire harness on the door?

It goes from the connector by the speaker up along the upper channel in the door(top edge where window weatherstrip is almost) where it clips in at 2 places and then over to the keypad. This is all on the outer door side of the glass.

 

So the harness remains inside the door, plug to handle, running along the outboard panel. clipping high? I couldn't find those 2 holes. There is a panel tacked to the upper inboard side of the door that may have holes in it. Is it there?

Also, how do I program it?

the holes are way up top, hard to see, but you can feel them. Your manual has a section on how to change the keypad code for an easier one to remember. Look up under the dash on the drivers side and you will see the box, with the code on it . Use that code to lock/unlock your doors
