I am away on vacation and from memory you need to connect the boost bypass actuator to the connection on the lower manifold along with the line which connects to the fuel pressure regulator.

From thinking about my Whipple install i had the following;

Lower manifold had two lines from the connection below the throttle body.
One went to boost actuator the other to the fuel pressure regulator.
You also need a tee in this line for the boost gauge.
These all need to sense lower intake vacuum & pressure ie; output side of blower.
The boost actuator must open on vacuum. check this function as it is vital to safe operation

Blower intake connections.
Brake booster
PCV valve & lower intake rear manifold rear connection (the one that is a PITA to get at)
And EVAP valve on firewall next to brake booster teed with factory vacuum line which operates all aux vac systems.

The open side of the boost actuator is left open or you can run a line back to the small intake tube connection next to IAC & breather lines.

The little solenoid valve at top right of your sketch on my install does not exist.

Give the guys at JDM a call or post up for Rob to find you some photo's and connection diagram.
