When I first drove my 01L after installing the C&L Plenum (and I also have the JDM Phenolic spacer installed) I noticed a strange "humming" type sound - I could almost feel it in the cab - never felt anything like that before. What I found (and others who had the spacer) was that the C & L Plenum rubs against the hood inner bar at the back of the hood. I'm guessing that the engine vibrations were now being directly transferred to the hood and was making this "humming" noise. I cut a "slot" out of that hood inner bar where it was rubbing- humming sound went away. Also on mine - the plenum squeezed the windshield wiper hose flat - so I had to reroute it.
I forgot to add that sometimes it wont do it.." usually first time I start it in the morning" or when its cold then after it heats up it does it..

The reason it doesn't do it on cold startups is because your cold idle rpm is higher. The sound is caused by the Eaton rotors spinning with no load, the bypass open, and only seems to happen at certain rpms. You don't hear it when driving at those rpm's because the other noises mask it out... like that loud exhaust you run
Don't sweat it, it's the sound of a modded Lightning, waiting for the next victim.

Some people have told Me its due to the walls of the Plenum being thinner??
