Removing the EGR will give you an SES light. On my truck it usually took about 25 to 30 miles before it would set. The light can be turned off in the chip or I should say in a 99/00 it can be turned of in the chip. I don't know about newer models.
My truck has been without EGR for many thousands of miles with no down sides. It didn't loose mileage, and it didnt't hurt the tuneup. If anything it was nothing but good.
When you introduce exhaust gas into the engine at cruise speed it actually cools the combustion process and helps one aspect of the emissions test. As far as I know the only time it operates is at cruise, at WOT the computer shuts it off. But from a performance standpoint.....dumping hot exhaust gas on top of your blower and intercooler seems to be counter productive to me. Dale
