Last week I won an auction for used Truxedo tonneau cover. It was advertised to fit a 6.5 ft bed but when I received the cover it is too short so it must be for a 5.5ft bed instead. I contacted the seller Monday stating that the cover does not fit my truck. He responded today saying that the person he listed it for must have given him the wrong information on the cover. He wants me to send the cover back with a receipt for my shipping costs and he'll refund my money and shipping costs once he receives the cover back. My question is that if I ship the cover back to him and don't receive reimbursement am I still covered with the Ebay protection program or paypal? Or should I request to be refunded prior to shipping the cover back and then refunded for the shipping costs once I know how much shipping is?

Make sure to file it through ebay so ebay knows your sending it back. there is an option for that. when i got the wrong headlights the seller had to open something up to refund the return shipping on them for me.

I'd find out what the shipping charges are going to be and then see if the seller will just send you the funds for shipping through pay-pal. File for the refund of the product with e-bay/pay-pal. Keep all your e-mails and keep them informed on eerything. I've come to find with e-bay/pay-pal the buyer always has the upper hand, when it comes to these kind of things.
How did you pay for the item? If you paid via credit card with PayPal or directly you should be ok. I would never use bank transfer out of my checking account with PayPal as your rights diminish dramatically and you are at their mercy.
No matter what, you are pretty much by the short hairs here and need to return the cover. I would ship it back in a traceable manner (UPS/FedEx) and hope for the best.
The reason to use a credit card is because of the special rights afforded under credit card contracts as opposed to other methods. If the seller has no money, PayPal won't return your money even if they lose a dispute. You can force the issue when using a credit card as your bank will take the money back.
