Question Unable to use intake after recall on 04 PS

My father in law has an 04 powerstroke that has an Edge comp module, 4" exhaust, and an aftermarket intake. This truck used to really move until a recent emmision recall, since then it cuts out at high boost/rpm levels. He was told by the dealer that he could no longer run his aftermarket intake due to the recall changing the MAF sensor perameters.
Has anyone else had this experience, and if so do you have any advice on how to get his stolen power back????

A tuner would be able to compensate for any dealer updates, especially for an air related issue. I am not familiar with the Edge product so I think a custom tuner (X-Cal2) would suffice..Sounds like the dealer reprogrammed the PCM. Is the edge compatible with all PCM codes?

I am not sure about compatability, we havnt reinstalled the programmer yet. I hope to get it on this weekend, but he says he was having the trouble before he took the programmer off, but he didnt want to ask the dealer about it for fear of voiding the warranty. From what the dealer told him they know that this emmision recall effects aftermarket upgrades because as soon as they saw he had the intake on they told him it needed to come off, since then the truck runs good, but just underpowered from before the recall.
