Rough idle after new exhaust install

I just installed a new exhaust on my 2013 F150 Ecoboost and it now idles rough when stopped and in drive. I had a local muffler shop install a 3" cat back system consisting of a magnaflow resonator and a magnaflow 5 x 11 muffler. Anyone else notice their truck idling rough after a new exhaust.

An exhaust kit should not effect the idle or engine at all. Unless they damaged a front O2 sensor in some manner.
