Last night I drove for about 10 minutes and then checked the temperature of each cylinder with a temperature gun. All were right around 145-150 degrees, except for cylinder #1. It was reading 133 degrees. Could this be a bad COP and causing the flutter feel and sound during acceleration?

Well, the saga continues. While driving home today, the truck started to make a rattle sound when i would let off the gas and then when I came to a complete stop, it made a short weird knocking sound. As I pulled away, it sort of chugged along and went away. Noticed it again a short time later at slow speeds when barely accelerating. Edge Programmer threw a P0345 code. Any suggestions on this fix?

Lengthy post, but this guy had the same code/issues and solved it himself at the end.

Yea, I found that last night when googling the symptoms. It's a great read and I'm going to be sure to print it out. I've know of a good mechanic and I'm going to show him this post.

Gone is the chrome and bling, I did a lot of work to the truck over the past 3 months with blacking it out, new plugs, new tires & wheels, new audio equipment, new front Moog control arms, new Rancho quickload lift, new rear shocks and new dual side exit exhaust, that I'm waiting to post pics until the truck runs normal. It's that old saying, "car runs better when it's clean". Well it looks like S***, because it won't run. Know what I mean? Hopefully I can get it running right SOON!

UPDATE: Last week I started noticing a knocking and rattle noise while under load. Checked oil and everything looked good. Then on way home from work this past Friday, noise got louder without being on load. Checked the oil and there was NONE showing on stick! Didn't make sense, because there were no leaks in driveway, nothing. Took another car to get some oil and when I got back, ALL the oil was back. WTH.

Come to find out, Cam Phasers are out! Getting replaced this weekend. Hope this solves the problems I've been experiencing. I'll let you all know when finished.

Picked up truck this weekend after having both cam phasers replaced. While they were replacing, they found a couple vacumn hoses that had were dry rotted, so they were replaced too. Truck runs GREAT! The annoying ticking sound is GONE! So much nicer to pull into a drive-thru window. Problem is, I still have the flutter feel and sound on acceleration from a dead stop. Like I said before, it feels like you're riding a dirtbike with the choke on......It's real noticible if the truck is cold or has been sitting for a while. Once it warms up, it seems to go away.

Any one have a suggestion as to what this is and how to fix?

For the flutter sound, take a look at your exhaust manifold doughnut and either replace it if it's bad or tighten up the whole system, sometimes these mods can loosen things up and the torsional vibrations will start making noise.
