Will removing the pre-cats altogether decrease the function of the main cats at start-up? We don't currently have emissions testing here, but would just a pair of the universal cats be enough to pass a test if it is ever required?
Yeah, 94006 is the cats Magnaflow lists for replacing the rear converters. 94306 does the work of the pre-cats and rear cats together, basically why its quieter, and only available in a full stainless polished body. You will be fine for the inspection and emission testing with the 94306s.

The 12246 for 2.5" and the 12449 for 3", or are there a different part numbers that would be recommended?
