lights fluctuate:( help!!!

lights fluctuate:( help!!!

ok so here we go again wit this truck.......
2004 newer style 150 5.4L 3V exteneded cab long bed with stupid a$s 7lug payload package

history and mods
166k on it and
140k alternator went so i replaced it with one from car quest along with a batt
at about 150k i replaced everything behind the timing cover, due to what turned out to be a broken chain guide.
(both chains, phasers, guides, tensioner, cranks sprocket etc..)
so after that i had a coil on the way out so this leads me to mods
MODS
edge programmer with custom tune from PHP
msd coils
roush intake
flowmaster exhaust

so after all that my truck was running great! better than ever except for ....
THE ISSUE

The dome lights had a wierd fluctuating pulse.....i notice it shortly after the new alternator but i never looked into it......and i always noticed when u goto take off from a light or something i would try to accelerate mildey but the truck would decided it wanted to accelerate at its way like a buck ...almost like i hit the throttle and let up and hit it again ....idk if that has anything to do with the lights
so back to the lights i decided to look on here and i figured it was a bad alternator and looking at the price of one from ford i was goin to wait but i just got a newer crown vic as a demo derby car that had a 4.6L...the alternator in that was no doubt bigger but it fit i just had to drill the eyelet connector to fit the larger stud.now the volts according to the programmer are 14.4 and fluctuate to 13.4 but with a meter hooked to the bad and the alt i read 14.4 steady so.....idk i give up do just break down and buy a new one from ford or could there be something else....

well i guess i will start with cleaning up the grounds....
