multiple problems hopefully related to bad wiring please help

i have a 97 fx4 4.6L and i've been getting a cyl 3 misfire. tried replacing coil pack, swapping plug wire over w/ a different cytlinder's wire, ran gumout fuel injector cleaner through it, and replacing the spark plug. It also does have good compression in cyl 3. Aside from that, my other issue that makes me think it's a wiring issue for sure would be that I thought my alternator died the other day. I left it at the gas station it died at and when I went to go get it the next day it fired right up. By the time I drove 2 or 3 miles home it was barely running and had very low voltage output from the alternator. when I took it in to get tested after I pulled it they said it was good. When it's on the truck and running it's putting out around 13 volts at first and the longer it runs, voltage steadily drops to around 5 volts and the truck wants to die about then. Also, for a little while now, my subwoofer amp has been going into protection mode for some reason.I'm thinking bad ground or soimething similar. Please help I'm about to be screwed as my second car will be gone very soonand the truck is all I have left then and need to be able to drive it.
