problems with trans / ecu swap

problems with trans / ecu swap
we converted my buddies 99 f150 4.6 2wd from auto to 5spd and everything went fine and the truck drove good with the auto ecu but ofcourse the cel was on and he needs to pass emisions so i bought a used 5spd ecu and swaped it in but the truck wont start it does turn the engine over fine, i even called the dealer to confirm it was for a 99 f150 4.6 5spd 2wd and he confirmed it was.
the only two posibilities that i can think of are
it seemed the theft light was flashing while the engine was turning over so i think thats the problem but im not sure how to fix it
the only other thing i can think of is that car-part.com lists 4 different part numbers for the 99 f150 4.6 5spd 2wd and i figured anyone would work but i maybe wrong and i hate to have to buy more of these since i dont think i can return them
we put the auto ecu back in and truck started write up
the other question is that the speedo dont work and we dont know why it worked with the autotrans and we assume the speed sensors are the same but who knows maybe it will work once we get a 5spd ecu to work but i would think the vss signal would go right to the cluster
