Timing for a Inline Six

Angry Timing for a Inline Six

I'm trying to setup my timing for my F150 inline six. The problem is
that when I try to align my index mark with groove on the counterbalance the #1 piston is at its lowest point. I tried both the index marks over the counter balace and the timing chain cover. Does it matter where the piston is just to make sure that it is on the compression stroke and the marks line up?
