Angry idle problem associated with battery

I had to replace my battery due to a combination of its weakness and bad starter. After I did my truck would almost die when I stopped and if you gave it a little juice it would kill itself. Driving normal would be fine but in a parking lot or something was a chore due to it being an automatic. I took it back to the dealer and by that time they claimed they could not get it to duplicate and explained to me that the computer, after being reset (i. e. battery replacement) needs time to balance out/adjust itself. This took 3 days for it to go away! I just disconnected my battery again to install my stereo and its doing it again. Does this seem right to anyone and if so, is there any way to speed up the process?
