A quick Yes or No answer
With all the talk of warranty, and protecting yourself - you folks who have the chip installed, do you make it a habit to remove the chip when you bring it in for service?

I am not good at "quick" answers. Sorry.
I take my chip out for oil changes. I don't know that they wont have a reason to check for codes. I'm not as concerned about them knowing that I have a chip as I am about them getting a code that would confuse them. It's not fair to them.
I have been in a couple times with the chip in place. I did worry a little about them trying to get on my case. Then I got over it.
At first I was intimadated. Then (after spending a lot of time here) I figured out that the dealership isn't GOD. They aren't all knowing. I know they don't have all the answers. They know I know, and also know I am not totally ignorant to automobiles.
It is important to be assertive with the service dept. If they want to give attitude, let them know that, that will cause you to find a dealership that is more customer oriented.
The more we know, the less they can pull over on us!
