Another tuner is having the same issue losing connectivity. His suspicion is a grounding issue like others have mentioned, but no one has experienced.

Mike Troyer is leaning towards it being a PCM issue. On one hand I agree, but on the other no one one that I have talked to has ever seen a bad PCM behave this way. That said, I wouldn't doubt others had the problem, but never new it was a PCM issue because no codes or significant drivability issues were evident.

My plan is to go through the wiring again. If no smoking guns come up, I'll bite the bullet and ship the PCM OFF to be tested.

Hmm, long shot, but have you confirmed there is no chip on the PCM?

I got a bad XCAL 2 from troyer when he did my original tune way back. They had to replace the xcal 2 and its been working for a long time. Another shop has also reprogramed it with a dyno without any issues.

I went back through and checked all grounds I would have touched and others. My truck is very clean under the hood and corrosion is minimal. I also 'cleaned up' my spark plug routing and made sure nothing is touching metal and the wiring harness has at least 1/2" of clearance from the the plug wires.
I will next pull the pcm to check to see if anything is unusual. If I can find a wiring diagram I'll check continuity to my obdII port.
Good times!

Well I didn't go back and back probe the harness. Fortunately I didn't need to.
Matt Alderman of Street Stangs was able to get good connectivity after the wire rerouting and ground check. He was able to get good data for a tune. WHAT A DIFFERENCE!! THIS THING HAULS NOW!!
Unfortunately when running on the dyno the electronic noise was causing too much of an issue to get accurate performance numbers. His guess was about 315 hp and 380 lbft at the crank based on maf data. I was hoping for 400+ lbft but we will never know if I can't get this noise issue completely resolved.

As for the noise, 2 potential culprits:
1) plug wires still. The routing is about as good as from the factory based on photos I took prior to tear down, but the wires aren't oem. I'm using Accel Super Stock from Mike Troyer. They have had good luck with them so I don't know why I would suddenly be having an issue, but on the other hand rerouting seemed to help.

2) A long shot, but my remote starter began to have fits after the swap. I called the mfg for help, but they discontinued the model I have because the design was so problematic. He would not elaborate on weather or not rfi was an issue.

Any ideas?

Btw, thanks gurus for all the help thus far!
