looking into programmer...lots of questions

I have recently purchased a 2000 5.4l f150, as my first vehicle, and i am very happy with it. I currently have a Gotts CAI and am looking to put a magnaflow x pipe on it in the next few weeks, and possibly headers. The only problem is that everyone I talk to says that these mods will not reach there potential unless I do something to the computer. Im looking for some clarification between a programmer and a tuner? and custom tunes and canned tunes? whats the difference? I've also heard of these possibly doing some damage to the tranny? Is it worth the risk? what should i get????
