First of all, to anyone reading this post I am in NO WAY bashing the Superchip. It's an excellent product that I would do again without second thought.
I recently had to remove my chip for service and I found that my truck ran better. It no longer shakes violently after stopping at a light, it shifts more consistently, and seems to have more power. With the chip installed I have been generating various error codes i.e bad TPS, MAF, misfire. After a reboot running under the stock program everything is OK.
My contacts are clean and in good shape in the CPU. I always burn Sunoco 94 from the same station and have had great results. Is it possible to have a problem with the chip or a mechanical/electrical problem that is OK stock but conflicts with the chip? This is not an overnight problem, but a gradual one which leads me to believe there has been a slow degradation of some component(s).
Any suggestions would be great, I'm in a hurry to reinstall my best mod.

Yeah, I loved the gains I got with the chip and think it may be worth the risks, but I myself think there may be some deterioration somewhere with long term use. After over a year with the chip in my 4.6L '97 I felt it ran and shifted smoother when taken out.

Yes, it sounds like there sure is *some* type of a problem there, as that is in no way normal. Something is wrong there, whether it's installation-related, or from not reading the documentation fully, or another issue of some kind, etc., it does sound like there is a problem of some kind. And we're more than happy to assist you if you purchased it from us, but that requires that you contact us privately, off the message boards, as we clearly point out in our documentation. It is simply not possible to diagnose or provide Tech Support on these message boards. Which is perhaps why we point that out in our documentation.
Your problem here is most likely caused by 1 of a few basic things: either improper installation, (usually in that case it's the contacts not being properly & fully cleaned of all the clear conformal coating, which can cause problems like this over a period of time, and you wouldn't believe how many people will swear they are clean, only for us to find that they're actually not, that coating being clear in color can be tricky sometimes), or, you may have had part of that file become corrupted in the Superchip due to a static electricity discharge of some kind. It's rare, but we've seen that happen. It could also be a failure of the Superchip module itself, but I rather doubt that, as normally the vehicle would not even start with the Superchip installed, if there was any problem with the Superchip itself.
It's entirely possible that you may well have your contacts perfectly clean, we have no way of knowing without talking to you, of course, this is simply the #1 cause of wierd types of problems, stalls, no-starts, etc. If they're fully cleaned, then I would say to check that Superchip for possible file corruption from a static electricity discharge.
The bottom line is that what you have described is in no way normal, and I would suggest that you get in touch with whoever you purchased it from and get this taken care of. If that was us here at Performance Products (and we have no way of knowing with the use of screen names instead of real names here on F-150 Online, obviously), then please, all we ask is that you simply follow your instructions, and give us a call, that is the way to get Tech Support/help with a problem from us, and we're happy to help any way we can.
Anytime there is a problem related to a Superchip, there is always a reason why, and always a fix for it. All we ask is that you allow us to help you, and that begins with a phone call or an email to us, OK?
