Micro Tuner and going back to Stock

As Big Orange kindly pointed out, yes, you can return to stock at any time. The Micro Tuner stores your factory program for that exact purpose. When you install the Micro Tuner, the first thing it does is to download your PCM's program, and then it does in internal lookup to match your factory program to the correct Superchips performance program fore that individual vehicle's PCM software revision. Once found, it then uploads the new performance program into your vehicle's PCM, & off you go to have fun.
You can also go back in after you have already tuned the vehicle and the WOT (wide-open throttle) shift points & shift firmness levels for each gear change individually (1-2, 2-3 & 3-4), recalibrating the speedometer, etc. And of course, you can still use it's OBD-II code scanner on most 1996 & up Fords at any time as well. Most of this you probably already know, just recapping.............

Can the Microtuner have a failure and loose your original program......What happens if the Microtuner breaks or say gets stolen, how do you go about loading a stock program back into the Computer if the original is somehow "lost"?

Well, sure, I'd have to say a failure is possible. Nothing is perfect, so of course anything can fail, that's why products have warranties. In reading these boards you quickly find that problems are rare, and the unit carries a Lifetime warranty to teh original owner, so should there be any problem with the Micro Tuner, the manufacturer is there to help.
If your Micro Tuner is stolen, in that scenario the vehicle owner would file an insurance claim and get another Micro Tuner. If the PCM needed flashing back to the stock factory program, any competent automotive shop can do that, and the vehicle is still driveable of course. At that point in your scenario, the vehicle would simply be running on the Superchips tuing, and need to go back to stock to be reprogrammed with the new replacement Micro Tuner. Most people go to dealerships for that kind of work, but there are independent shops that can do that as well.

I was just curious, because If you needed to bring the vehicle in for warranty work, and for some reason the original program was lost and unable to be "re-loaded" I was wondering if it was an expensive fix.

Sure, that's a logical question to ask in checking to see what a worst-case scenario might entail should someone have their Micro Tuner stolen. And no, it's not an exorbitantly expensive thing to have a PCM reflashed back to it's factory program should someone find themselves in a worst-case scenario.
