What kind of tool box are you talking about? ive had two different ones on mine and the first one i had screwed into the bed rails and the current one is using j-bolts

no reason to worry about the bed caps, also the small rectangular pieces are removable at the front and back of the bed

im not sure I am familiar with the way of mounting the toolbox you are referring to, if I hear you correctly... Most toolboxes that span the bed rails have 1, 2, or 3 openings in the "wings" that go over the bed rails... you can just straight up drill a hole or 3 through your bed rail and bolt it in, or use "j" bolts - which is what mine came with.... it will pull up on the plastic and bend it some, but if you think about it, its not bad considering the other way you just drilled a few holes in your truck and you can induce rusting. Hope this helps ya
