Tonneau + Bed Liner how?

I've been doing some looking and all these Tonneau cover manufactures assume you don't have a bed liner or rail caps on sides of the bed. I was thinking about getting a roll up cover with a built in aluminum frame (Access Limited, or something similar) but I don't know if its gunna happen as there is no access to any of the rail undersides because of the bed liner. Are my only options to actually cut holes in the liner to mount the cover?

How bout an under the rail linner? Have one in my 01' with a cover that lifts mid way of the bed. Downey LTD (Lift Top Design) Tonneau Cover. I haul quads in the bed and trailer, just needed something that was easy to remove by one person. Soft cover was the path to take.

I just looked closer at the bed liner (just got the truck a couple days ago) .. it is an underrail design. So i shouldn't have any problems installing most of these.
