I see that most people are putting 5.4's in 4.6 trucks. All that I want to do is put a 5-speed tranny in a 5.4 truck. It seems like it would be a lot easier to do than the reverse. What do you do about the PCM in the 5.4. I have a 99 5.4 pickup and 5-speed is coming out of a 97 4.6 pickup

Easiest way would be to pick up a PCM for a 99 with a 5.4 and Manual trans... Try Ebay. They arent too expensive if you can find one.
Is it 4X4 or 4X2?
BUT, if the 1999 has PATS, you will need the keys to match as well. Not sure but I dont think the 1999's had PATS yet. Need to confirm with outher members if it did or not though...

Get someone to tune out the auto transmission from the pcm and go from there.
Once with a Honda Civic when going from an auto to a stick we removed the transmission position sensor from the tanny and placed it in neutral and taped it up. Computer thought the car was in neutral all the time.

Can you recommend a best location for installing the coolant temp sensor and sender (from '97 4.6L) on a 1999 Lightning manifold? I don't have an assembled '99 Lightning to ponder the proper locations for the two and it's really "busy" on top of and around the Lightning intake manifold(!) Any info you or any others reading this may have would be greatly appreciated.

Well ill be doing a 4.6 to 5.4 swap in my 02 f150 as soon as i find an engine (proving to be ridiculously hard to find)
Anyways to my point. Has anyone considered getting the Y/H pipe off the truck they get their 5.4 from and replace that as well to make up for the collectors not lining up properly. My truck already has an aftermarket flowmaster dual tailpipe, which connects right after the Y/H pipe. I looked up the part and it looks like the system connects to both the 4.6 and 5.4.
So logic would tell me just replacing the pipe would solve my problems and make life pretty easy.
But feel free to tell me if any of you found out otherwise.

If you can find it and it is in good shape then go for it. Some yards do not salvage the pipes but cut off the cats and recycle them for the precious metals.
I have completed my engine swap. I hope I have don all that was suggested. But I reused my 4.6 exhaust manifolds and egr system. I hope this will not cause me problems. I have tried to get the computer flashed. One dealer will not do it and the other says they can not do it. What hardware do I need to do this my self? Thankx in advance.

This is like finding a goldmine. I have a 2000 F-150 4X4 SC Auto with a 4.6 and looking to swap to a 5.4. I see JMC has same and this is GREAT! I am hoping this thread is still alive and hope JMC is still sharing his vast knowledge. I am studying this thread closely getting ready to start work on the swap.

Alright so I've been reading this thread for weeks and studying it. I just did a 4.6 to 5.4 swap in my expedition, and felt like I did everything right. But my truck won't start. My expedition is a 1999 4.6 AWD. The donor truck (which I just sold) was a 2000 f150 5.4 4x4. I used the 5.4 engine harness, vacuum lines, ECM and gauge cluster. The truck turns over no problem but no fire. I've checked fuel pressure and there is none. And the theft light was blinking a mile a minute. I decided to try starting it with the 4.6 ECM and cluster. This time I heard the fuel pump prime. Started it and billowing smoke like a diesel and idling like it's got the biggest cams known to mankind. Can I send out the 4.6 ECM to get reflashed and have it still work with my expy's PATS system. If so where to and how fast of a turn around? Would a custom tune for an SCT flash programmer or equivalent work? I'm at a loss and need this truck ASAP. THANK YOU!!

Using the 5.4 harness can lead to issues. If the 4.6 ran well then its harness and PCM should be used. The 5.4 pinouts could be different or some wire could be cut and cause drivability issues.
Ok. So I should swap the 4.6 harness back in and run the coil packs instead of the COPs? The 5.4 ran excellent but the 4.6 oil pump crapped out, resulting in major internal damage. So let's say I swap the 4.6 engine harness back in, the truck should start. But will it run well enough to the point where I will be able to drive it. I understand getting the ECM reflashed is still needed. But I want to make sure that switching the harness back to the 4.6 harness, the 5.4 engine WILL actually start and idle/run as it should. Am I correct in that? I'm sorry for all the questions but I guess I misunderstood using the 5.4 harness.
